Scootaorphan/abuse/neglect never was intended by Faust, and it never was implied to be the case before or after she left, especially with her being shown to have a room in S4, as Keira pointed out.

I never believed that Scootaloo was an orphan, especially in season 4 when it showed that she lived in an actual house.
 
What gets me, though, is why it took them so long to reveal her aunts and parents in the show itself, unless they just never had proper designs for them before.
