People probably harp on that gag way too much considering how that ending montage went. Plus, the fact she’s both using magic and has a cutie mark means she’s well past that.

Yes. The only exception in the show to my knowledge is in the S4 premiere, in which magic being fritz’d was induced by the Plunder Vines.
She never controlled magic before Twilight Time, although she made horn sparks in One Bad Apple.

It should also be noted that Season 1 and the S2 premiere The Return of Harmony (in the same batch of animation) were rather inconsistent with magical auras regarding characters from what they were in Lesson Zero-onwards, with Celestia’s aura noticeably being blue in two episodes, and even changing to magenta once in The Return of Harmony, which also had a blue case.

It’s not a rule. Magic is generally equal to something on the cutie mark.
  • Doesn’t match eyes (matches cutie mark instead): Twilight, Cadance, Shining, Celestia, Starlight Glimmer, Luna, Sunburst, Rarity, Party Favor. Flurry Heart doesn’t have a CM, but her magic doesn’t follow her eye color.
  • Does follow eye color: Sweetie Belle, Nightmare Moon, Pumpkin Cake, and Queen Chrysalis (the 2 fillies didn’t have a cutie mark for most the show and Chrysalis by default doesn’t have one)
  • Magic is eye color and on cutie mark: Fire Flare, Sugar Belle, Flim/Flam
  • Magic is neither eye nor cutie mark: Trixie (likely because it wouldn’t contrast well)

Matches her eye color. That’s the rule.
The only exceptions I recall are Cadance and Shining Armor (who have their partner’s eye color. Cute.) and Celestia.
But everyone else? Magic Color = Eye Color.
