It’s as though having a leader that’s had the ultimate figure of authority as her idol her entire life and has been following her orders unquestionably to the letter might have trouble distinguishing good from evil. Huh!

So what happened to Discord being able to detect Tirek’s magic absorption?

What if the epilogue/final episode was absolutely meta? The titular last problem is them discovering that they’re all cartoon characters and their show is ending?

Yeah, only handwaves I can think of is that he can’t just passively sense it, he has to be looking, or Discord is being Discord, and not helping them with threats directly, when he could.

I think Discord knew about it but did nothing, his last line in the episode does seem like forshadowing to the finale.
 
Discord: “You know, it really does seem like you just might be ready for whatever comes next, your Majesty.”

This season of MLP has been the best since season 5

Working in that they couldn’t bypass them without work.

My old theory was that Grogar wasn’t really Grogar but has been Discord in disguise and trying to reform the villains has been a secret project of his. The “bell” doesn’t work because it’s fake (and was really a plan to get them to work together). I’m 99% sure that’s bunk though from released info.
 
Regardless, I think that the trio’s plan to turn the ponby races against each other is going to screw them all over horribly and they won’t be able to control the Windigos, and that they’ll end up having to help save Equestria (and probably become good in the progress, at least Cozy and Tirek if I had to guess).
