Every crossover does and does not work in equal amount with MlP because that is entirely dependent on the writing and style of the fic in question.
 
The problem lies in the way in which the crossover is told.

In general I think most things work better when you lay the themes of property A over property B (in this case MLP). A working example of this, albeit one I don’t particularly care for but which is well known here, is Fallout Equestria.
 
The reason for these working better as thematic crossovers than straight ones is that it cuts out the cliched X-character wakes up in the Everfree/is accidentally summoned by Twilight Sparkle plot devices and allows you to get straight into the good stuff.
 
There are crossovers that can work as straight up Jetsons Meet the Flintstones style crossovers though, they just need to have a little leeway to wind up in a world with talking ponies or vice versa. A good example is Adventure Time. Hypothetically if MLP didn’t exist would it be that weird for an episode of Adventure Time to take place in Equestria and involving the mane six? I don’t think it would be.
 
Really anything with a certain element of possibility works for this. You could have crew of the Enterprise land on the planet (hey, the original series had dumber plots!) or have Harry Dresden carve his way out of the Never Never and land in Equestria while trying to get away from some ‘orrible beastie(tm).
 
In short straight crossovers work best when there is some small degree of thematic overlap already.
 
Finally there is the batshit crossover. These don’t worry about why Batman is riding Celestia to do battle with Nyalathotep and his army of orkz on the surface of Mars, they just drop you into the middle of it and try to have fun.

Now, as for crossover recommendations, there are two fics in particular that I’m following, and that I absolutely love:
 
First is The Dresden Fillies by Psychicscubadiver, which has two installments (subtitled “Strange Friends” and “False Masks”). The second fic is almost wrapping up and a third will be on the way.
 
If you’re not familiar with the Dresden Files novels (though I’m positive that a few folks in this thread are ^_ ^), here’s what you need to know: The main character is a wise-cracking private detective living in modern-day Chicago named Harry Dresden. Harry is a wizard, and his cases often lead him to fight all sorts of monsters. He’s awesome.
 
This is a standard crossover (characters from two universes meet), and the first fic starts out simply enough. Harry is running from some monsters, opens up a portal at random in order to escape, and winds up in Equestria. It’s not long before he meets the mane six and adventure is afoot!
 
One of the best things about this fanfic is that the author has absolutely mastered the “feel” of the Dresden Files series. Those who are familiar with the series will feel right at home with Harry’s signature first-person narrations, and those unfamiliar will get a very accurate taste of what the series is like. Additionally, great care is taken to marry the magic systems of MLP and the Dresden Files, to excellent effect.
 
Second is Deus Ex: Equine Revolution by MelonHunter, which is currently ongoing.
 
This one is a Fusion Fic, where a story from a different series is told in Equestria. The story in question is Deus Ex: Human Revolution.
 
If you’re not familiar with Human Revolution, here’s what you need to know: It takes place in a dystopian cyberpunk future where cybernetic limbs and enhancements (known as “augmentations”) have become commonplace. However, given that augmented people (called “augs”) can potentially have greater abilities than non-augs, the subject is extremely controversial and hotly debated.  
The story kicks off when the laboratories of the foremost augmentation company are brutally attacked by an unknown mercenary force. The company’s security specialist, Adam Jensen, is mortally wounded during this attack, and his superiors save his life by rebuilding him with augs (they have the technology, after all ^_ ^). Adam then sets off to track down whoever was behind the attack.
 
All of the previous is true in Equine Revolution. The story takes place in Equestria 20 years after Princess Luna’s return, and everything that we saw in FiM up to and including the end of Season 3 is canon in this fic. Jensen’s role is played by Bon Bon (and as such, she’s the main character), with other familiar faces paralleling the cast of Human Revolution. However, the fic isn’t a one-to-one conversion. The story is similar, but events don’t play out exactly how they did in HR, so even if you’ve played the game, you won’t necessarily know what will happen in this fic.
 
Great care is taken to fuse the universes in a logical way, and it’s very interesting to see how 20 years of unprecedented technological advancement and other cultural changes have affected Equestria and its inhabitants.
 
 
…And if all of this is a tad bit TL:DR, here’s the super short version: The Dresden Fillies and Deus Ex: Equine Revolution are awesome crossover fics. Go read them.

Any crossover can potentially work, as long as you’re willing to put actual time and effort into making it all fit together decently.
 
Just slapping character X into Equestria is, quite frankly, not going to make the grade. You want good crossover then you do the work - look at something like Magical Pony Lyrical Twilight my Purpleprose on fimfic for example. He has threads and threads of this stuff while it was in-progress on some forums and I can say with confidence that he put a hell of a lot of work into making the settings mesh well.
 
Though in fairness magical girls and magical ponies are kind of already on the same wavelength to begin with…
 
Either way the key is to make the settings either work together or play off one another. Stardust by Arad (fimfic again) is an example of the latter, where the fair horribleness of the nuXcom setting is used to bounce Twilight and her Equestrian upbringing off of. Again a lot of work went into making it so that one setting didn’t overwhelm (or worse, patronize) the other.
 
Nothing is more irritating than having one setting cross into another just so that setting can explain how terrible the other one is for whatever reasons.
 
 
Aaaanyway, as for me… My one guilty desire is to do some kind of Simon Pegg Film Character (Shaun or Officer Angel most likely) meets Equestria thing. Obviously the setups and such would be very different depending on which Pegg character, but most Pegg films have an earthy kind of humor i think would bounce well off of Equestria’s setting.
 
Imagine, for instance, the idea of Shaun dealing with the fact that the back of his booze cupboard has ended up dimensionally linked with the back of a booze cupboard belonging to an Equestrian (in that when the doors are open pony can see human across several rows of booze and vice versa). Yes, i would find this most amusing.
