I said negative feelings towards Trixie.  
You can have characters be weary of problems that seem to follow someone and not have any problems with that person.  
Like you can have a lovable klutz type that people worry will screw things up but still see them as a good friend.

And let’s not forget that so far every time Trixie showed up Twi had to fix things that where cause in some way by her behavior.  
Her reaction could be of apprehension that something might happen, not out of any negative feelings towards Trixie.

On the one hand it’s great to see Trixie again.
 
On the other I hope they don’t make her the antagonist just so Twilight can be in the right.

Just because Twilight thinks Trixie is the antagonist doesn’t make it so. I think the story is setting things up for Twilight to be the antagonist, which fits much better, I think.
After all, we already know Twilight is good. So having her act in the wrong sends the message that ‘good people can still screw up and learn’.
