Also, I don’t think it impregnated them in a way like normal pregnancy goes, so far I think it invaded the ovaries to modify all eggs to have an equalized offspring. It is like modifying their DNA, only in this case we see that it is magical signature that is being compromised and ripped away. I assume this was done so that Twilight couldn’t produce any alicorn offspring that are talented in anything at all, basically ruining her future in this particular area.
 
Chances are that her cutie mark will also be incompatible with her after this procedure, and that when released it won’t be able to find its designated host due to their signature having been changed, effectively rendering Twilight and all her offspring equalized for the rest of their lives. This is my headcanon on what’s happening here :P
