Or it’s an ancient artifact created by a cult who worshiped the “Darkness” (After all, someone had to create the well of shade, plus it looks like some weird cult-temple) That would make a ton more sense. (Actually, I might need to make a fic about this)
 
I think they’re not the same, but still connected somehow. Amulet inclined to tyranny and terror, and Pony of Shadows wanted to “extinguish the light and hope of this miserable world”. There is a high-caliber headcanon about these things in my gallery here (A completely invisible moment of self-promotion).

My theory: The well of shade is a equivalent to a portal or entrance to a shadow realm or dark realm in Equestria, the pony of shadows is a avatar or manifestation of the powers from there, and maybe the alicorn amulet is a catalyst from one pony can use dark powers or syphon energy from that realm.
