Discord basically treated others as disposable pawns.  
Even if they are villains, they are still living beings.  
Only bad guys use others like pawns they discard.  
This is something pre-reform Discord would do since he views others as his playthings.  
Post-reform Discord should be above that kind of thinking at this point. He shouldn’t be using others(villains or no villains) as pawns/cannon fodder like that.

Well with the state Chrysalis was in before Discord plucked her up, the only threat she posed was to herself.  
In fact Mean 6 showed now whatever schemes she will pull up now will probably get herself killed.

Plus, Discord could’ve stopped Chrysalis at any moment he pleased. He just… didn’t.

Discord freed Tirek and Cozy while they were just minding their own buisness in Tartarus. Chrysalis was the only threat left because she was still hiding in the woods plotting her revenge.
 
So honestly, Tirek and Cozy deserved this fate the least.
