Eh, I think that’s taking his magic as something too literal with rules they have not defined in the show. Not all the magic he does follows the work of grim or neutral Toon logic, it’s merely the presentation.
Getting him to get involved in a non chaotic matter is a task unto itself, but once you get him invested, his magic isn’t going to fail unless he wants it to be faulty. And, since he’s become tethered to fluttershy by becoming her “dirty old man but wants to keep her respect” (reminds me of Happosai around Kasumi Tendo in Ranma 1/2, except Discord doesn’t perv on the other girls)…he basically can be motivated by her feelings really easily.
Thus, most problems can be solved by Discord so long as Fluttershy is for the cause, the only thing he’d stick to is “the Trrickster give and take.”
If the matter isn’t urgent, like any good Trickster, he’ll want to see the person he is helping or the person asking to struggle with or face some aspect of his/herself. That’s why Twilight’s his biggest target on his down time since she’s so full of contradictions she never faces even after 8 seasons.

My thinking is the problem of permanence. Something that is permanently one way constantly is not chaotic. As such, I doubt that he can do something and make it stay that way. So, sure, he could fix Scootaloo’s wings or Sapphire’s legs, but it won’t last. In fact, it will most likely suddenly wear off at what could be perceived as the funniest, most embarrassing, or just out and out worst moment possible.

Indeed. That said, I would love for there to be an episode that detailed exactly what Discord was doing everytime things got hairy for the cast.

What about Discord lifting a giant boulder over the chanlong hive and over the force field, threatening to rain rocky death until they release his waifu (“and I guess everyone else if you feel inclined to” as he would say)?
Basically, making Discord anything more friendly then a neutral prankster to both heroes and villains, makes for some pretty awkward story telling. Get him invested, and he’ll be able to fix anything. His power isn’t infinite, but reality is still his bitch.
This does raise the question of Discord not being able to fix it.
He is the physical embodiment of chaos itself after all, he doesn’t care about simple things like “logic” and “the natural order of things”.
