I’ve always interpreted that comic as Chrysalis telling Twilight only the “there’s no explanation, I was just born this way” bit in the panel that followed, and the whole Star Swirl flashback being purely for the benefit of us, the readers.

Chrysalis was specifically shown as one of the changelings to emerge from the tree in that flashback – at least, we’ve never seen any other changeling with those eyes. So if you accept that origin story, she could have just been the most powerful of the bunch right from the get-go.
I mean, that’s origin for Changelings themselves, not exacly Chrysalis
If that’s what Chrysalis told Twilight, she could be deliberately sending Twilight in the wrong direction.
A rotted acorn thrown down a hole into a presumably evil swamp by a squirrel grows into a scary tree that eats bugs. One day, Starswirl the Bearded happens upon the swamp and gets a really bad, crepy feeling about the swamp. So he nails a sign to the tree that says, “Probably Magic… Do Not Approach ~ S.S.T.B.” The nail cracks a hole into the tree, releasing the changelings.
At least, that is what Chrysalis tells Twilight.
And judging how her subjects were starved until Thorax brought them a feast that doesn’t involved enslavement, I think we can safely assume that she wasn’t doing her job properly, “rightful” or not. But we’re far off topic at this point.
Been a while since I read Fiendship is Magic #5, was there anything about origins of Chrysalis herself? I remember only how she got her crown

I mean, we don’t know how Chrysalis came to power
“Rightful” is much too strong a word for Chrysalis. And considering that odds are Thorax is her offspring if we’re using bug colony logic, it’s just the new replacing the old. Same bloodline and everything important for a “rightful monarch.”
