Oh yes. Speaking of which, both Sunbow animated cartoons of Transformers and G.I. Joe are canon to each other because in “The Killing Jar, Marissa Faireborn is the daughter of Flint from G.I. Joe. And Old Snake was revealed to be Cobra Commander himself at the end of the episode, “Only Human”. No matter how old both Flint and Cobra Commander are after the events of the Sunbow/DiC animated series.

Yeah. You’re right. A crossover between Transformers and a different tv show or movie is not canon to any comic series or any Transformers continuity because a Transformers crossover had it’s own continuity. But we can’t count the G1 episode, “Only Human” because this crossover between Transformers and G.I. Joe confirmed that both tv shows along with two other Sunbow animated shows, Jen and the Holograms and Inhumanoids along with C.O.P.S. That is produced by DIC Animation City and Crawleys Animation are all set in the same universe which is called, Primax 984.17 Alpha. And even both of the Transformers/MLP crossovers are not canon to the MLP G4 tv show just like Siege of the Crystal Empire.

In the first miniseries they have a bit pointing out “no, this doesn’t fit into anything in particular, but it’s for fun, so don’t worry about it and enjoy the robots and ponies.”
 
For transformers, it’s canon, but it’s in its own continuity, influenced by the recent comics but separate.
