Apparently, one story goes (may be false, or not) former Ninty prez, Hiroshi Yamachi was angry that Squaresoft, (as they were called back then) moved development of FF7 from the N64 to the Playstation, due to it's disc format allowing more data storage, (though FF7 still had to use multiple discs) and more robust cinematic scenes, and told them "not to come back,." but a

nother story goes that SquareSoft did a contract to work exclusively for Sony, and thought the Playstation would be better. (Especially, 'cause the N64 wasn't selling as well in Japan as it did in other regions.)
 
There were also rumors that Nintendo & Square had trouble working on 1996's "Super Mario RPG: Legend of the Seven Stars" together, and that contributed to straining their relationship too. Though no official proof of this exists, but in later collaborations between the two companies, like "Mario Sports Mix," and "Mario Hoops 3-on-3," the game SMRPG is never regarded, (instead Final Fantasy characters appear in it) and both companies oddly ignore that game usually.  
(Though, Geno got a Mii costume in SSB, and a spirit.)
