The Doctor is just too much fun to kill off.  
According to one of the books, the Master never really expects to succeed when going against the Doctor, he just tries to spread as much misery, pain and death as possible.

The perfect example of this is Delgado’s Master. He knows The Doctor is imprisoned on Earth and can’t leave the planet, but instead of conquering some other alien world and having them glass Earth from space, he’s gotta get down and dirty and beat The Doctor himself. I really do wonder if he even wants to rule the universe, or if he just says he does to bait The Doctor into fighting him.

I think a lot of that has to do with the Master’s personal ego. He’s gotta be the best, the “Master” of this universe, but the Doctor keeps him from this. So in eliminating the Doctor, he proves his superiority, when it’d be easier to keep quiet around him and take him out later.

Ah, but using The Doctor’s companion to seize power is completely in character with The Master’s unique brand of spite. Because while he may rant and rave about his grand galaxy conquering ambition, when it comes down to him and The Doctor, he’s got the mentality of a common asshat.

Slowly he’d build up his influence in Esquestria, using Blueblood to get him talking to higher and higher authorities, till he held the real power in all but title. And then come the Death Pony Armies!
 
…But he made one fatal flaw: hypnotizing the pony companion of his most tenacious adversary. :D

So Lickety Splits was the G1 equivalent of the CMCs rolled into one pony? I don’t think The Master would waste his time hypnotizing her, just blast her with the Tissue Compressor.
 
Nah, the way I see it he’d hypnotize Prince Blueblood so as to have an agent in Royal circles, and manipulate Derpy (whose eyes protect her from hypnosis) for her powers for massive property damage.
