From an account of the fateful battle, it seems Luna managed to break free from Nightmare in time to change the final spell from killing Celestia to merely sealing her in the Sun.

If anything, we may end up with a misunderstanding on Celestia’s end where she thinks Luna is still the Nightmare when Luna managed to deal with it after it happened.
