Twilight abandoned the school for the stupidest reasons (Rememberthat stupid tinfoil crown?), while Starlight made sure it stayed running.

If you’re asking who’s the better headmare for the School of Friendship, then Starlight would win hands down. Under her management, the School not only continue to function well, but it manages to grow as well. I won’t be surprised if Twilight had a hand in putting more non-ponies in the School, but Starlight somehow succeeds in maintaining the School’s credibility even after the Element bearers had left. That ought to be worth something.
 
However, Twilight, as I understand it, is in charge of Celestia’s school of magic. So if we’re comparing which one of them did a better job at running their respective schools, then we’ve not seen enough of Twilight’s new school to really say.
