I was going to make an argument against pegasus natural abilities vs Pinkie Pies unexplainable freakish 4th wall breaking abilities… But, I’m just going to settle on blame the writers. :p

Pegasi could still fly as well. Rainbow Dash was flying around in Tartarus, and that was well into the second or third day. The show seems to make a distinction between unicorn magic and other tribe-specific abilities. Recall that Tirek started by stealing magic from unicorns, and only after his powers grew to a certain point was he able to steal magic from pegasi and earth ponies. Maybe magic acts like an electrostatic charge, and pegasi and earth ponies are better insulators than unicorns?
 
Or maybe it’s just lazy writing. You can only cover so much ground in 44 minutes. Plus, there were lots of potential consequences of magic loss that weren’t addressed or realized in the finale, like the collapse of Cloudsdale and Las Pegasus or, presumably, the eventual cessation of the motions of Sun and Moon.
 
But if you want the short answer, allow me to quote Firebrand: “It’s Pinkie Pie, DON’T QUESTION IT.”

if she is able to do magic when she shouldn’t be able to do magic, then she should still be able to do magic when her magic is drained, because her doing magic when she’s supposed to be incapable of doing magic, is her kind of magic in itself… i don’t really know :l

So if all of magic is being sucked out of the ponies, how is Pinkie Pie able to still do her thing? How does Ponk do the thing? How does Pinkie… do the thing… How?? ;o;??

This is why I like the idea of Pinkie Pie being almost like Bugs Bunny(Minus any Mean-spiritness of the Wascally Wabbit)
