Ponyville has different classes, or, groups of schoolfoals. I’m sure you already noticed different groups of foals being in the classroom in different episodes. That’s why. Ponyville has only one school and only one classroom, as well as only one teacher, so the schoolfoals are split into groups (whose composition might change here and there) because there is neither enough space nor are there enough teachers to give them lessons all at the same time.  
I already theorized that’s the case since “Crusaders of the Lost Mark” aired, where you can see so many foals at the school for the election.  
Nurse Redheart speaking about “a whole class” here, followed by seeing one class of eight foals sick with the horsey hives on that photo, confirmed this now.

Headcanon: “Horsey hives” are basically the pony equivalent of chicken pox. Every filly and colt comes down with them sooner or later, and like chicken pox, once you’ve had it you’re immune to it. It’s common for pony parents to arrange for their foals to get exposed to it on purpose just to get it out of the way at a convenient time.
That does seem like what they were going for with this, so headcanon accepted.

Which, btw, makes Twilight Sparkle utterly irresponsible for taking Flurry Heart along with her to the hospital, because the stuff’s contagious as heck.
Well, there are a few alternatives to that. One, Flurry Heart could already be immune, either from having caught it early in life or from immunization. Two, horsey hives could be non-communicable by air, or only contagious early on. Three, Twilight could have cast a germ protecting spell on Flurry prior to bringing her into the hospital.
