it doesn’t fit with the bright clothing and hair.
Also, clashes with her light coat in the show.  
(That skin tone would be a much better match for Twilight, IMHO. Or Celestia; “reverse” skin colors would actually make sense on her and Luna, what with the Sun and Moon motifs.)
 
Conversely, Chrysalis, whom you’d expect to be dark (dark gray in the show and all) is a weird orange-yellow somewhere between a bad fake tan and jaundice.

Probably because the skin is too dark and doesn’t work that well artistically; it doesn’t fit with the bright clothing and hair. – A moderate amount is fine, but when it is too dark, it often affect the score.
