Purple is color of royalty, because only royalty could afford the price of the purple pigment necessary for clothes of that color. It’s used for bad guys for either of these reasons.
 
And yes, Celestia’s eyes are beautiful. But you’re not completely right - Luna doesn’t use purple. She is indigo and her eyes are aquamarine. Also Flurry Heart also lacks purple in her colors.

Purple is a dark color, other shows use it for bad guys, MLP uses it for all alicorns. Look at her pretty purple eyes! Look at the goddess of sun and light, rocking what other people use for bad guys or brooding dark types.
