It’s not headcanon; she did lie to her swarm, which is revealed when the Changelings change after it was revealed.
It was unanimous from the Changelings that Chrysalis was an evil queen. She never actually cared about the swarm except for the hold she had over them, and it’s obvious from how she acted and talked about them.

Prety sure nobody wanted to reform its only that the “good” guys gave an incentive for reformation.
Let me just steal some quotes that have been said about this already:
Tempest, Sunset, Discord (after Twilight’s Kingdom), Starlight, etc. were all sorry for what they did and often actively made amends. Cozy did not; she was unrepentant and determined to continue her attempts to rule until the end. If she had realized she had been wrong and repented, she wouldn’t have been punished.
She even asked Cozy why she did all that, but she doubled down and just said it was for power.
Reformation requires concessions on the side of the villain, which Cozy absolutely refused to do. If she had actually been sorry and showed it, she would have been instantly forgiven.
People wished more for Chrysalis to be redeemed because of of the popular view that she was doing it for her people; this was possible (if unlikely) back when we only had her initial appearance (which had real life years to cement itself in peoples’ minds, helped along by popular fan works like Fluffle Puff), but even after it was shown to truly not be the case by later appearances, it was too ingrained in many people’s views by then, which they put over what the show was presenting about her. This is the biggest reason why people object to not redeeming Chrysalis, but stay completely silent about Tirek and Sombra when they’re all similarly as vile and selfish. It didn’t hurt that Chrysalis was a “sexy” and mysterious bug queen in the same vein as The Vamp, while Tirek and Sombra were just evil males that didn’t have that kind of side appeal.
In other words, there was no redemption for Cozy, Chrysalis, and Tirek because they themselves didn’t want any. They gave Cozy (by asking why) and even Chrysalis (the entire Starlight scene) chances to reform and all they got back was basically a slap in the face.
No one cares about Tirek’s redemption because he’s not anyone’s waifu.

So while Twilight Sparkle herself may not have been able to maintain the utopia of friendship forever, it is reassuring to know that her own actions and writings have directly influenced at least two ponies in the g5 era, enough so that they can push their three tribes into a more positive and diplomatic direction again, and indeed create new friendships between them.

But the obvious point of this comic is to show that the struggle to maintain and share friendship is an ongoing thing across generations of ponies, that even with all Princess Twilight’s grace and power, she cannot hope to indefinitely create a utopia of harmony for all ponies. That she acknowledges this in her speech to the villain trio shows her own wisdom and foresight.
The ponies in the g5 movie are not nearly so bad as those three, and deserve the opportunity of reuniting their tribes, made possible by the determination and hope that Sunny holds in her heart, nurtured by her deceased(?) father Argyle, who in turn learned from archives and research from the times of Twilight Sparkle’s reign.

It would be interesting if the Mane 5 managed to encounter Cozy Glow again. Only since nobody alive would truly know who she even is, she would simply state that she is searching for “The Princess of Equestria” and is taking a very keen interest in anything relating to Princess Celestia as her eyes darken whenever an image of Celestia is shown. It would only be when Celestia or a way to find her is revealed that Cozy would undo the ribbon on her mane as it parts to reveal a phantom horn hidden beneath it that mends whole: revealing that Cozy was an Alicorn all this time. “Your curse is now broken, you can no longer hide behind the skirts of your favorite doll any longer. For your crimes against Equestria, for stealing the history and memories of our subjects, for betraying the will of the Alicorn Tribe: I shall see that you will suffer greatly for everything, Mother!”

It does not matter if you feel remorse or not (I can kill someone and regret it does that make it all right?lol) since discord did and every time he showed what he truly is.
It is also a good basis for the g5. The message of friendship failed because of the nepotism hypocrisy and incompetence of the “good” side their foundation was flawed after their failure.(failure to manage the trio after) AAAAnnnd in the future no magic no friendship.

Discord pulled them together, got them to work together when individual action had zero chance of victory, told them about the bell and where to find it, and gave a date. That’s a concrete plan even if not every single detail was ironed out while we were watching. However, they followed, not because they feared him, but because they knew his plan was the best chance to defeat Equestria after seeing via Sombra that individual action was doomed. That’s why they betrayed him at the first opportunity and yet continued their plan against Equestria. Their actions would have been exactly the same if it had been the real Grogar, and would have still been villainous if they had escaped with no help at all (though individually instead of as a team.
 
There being reasons behind evil doesn’t make them not evil. Reasons are explanations, not justifications. Chrysalis purposefully slammed the door on their possible reformations because of her unassailable pride, but they didn’t have to follow her lead.
 
The past is nothing more than a possible context for evil, and Twilight knowing about it is not a prerequisite for her accepting remorse, just like with Discord and Sunset, neither of which she knew any reasons (if any existed) for them becoming evil. She even asked Cozy why she did all that, but she doubled down and just said it was for power. Also, you’re making assumptions again; that Cozy actually had a relevant past explaining her ambitions (when she could simply be naturally psychopathic and power hungry), and that Twilight didn’t look into her past (when such a thing could easiluly have been done either before or after School Raze). Reformation requires concessions on the side of the villain, which Cozy absolutely refused to do. If she had actually been sorry and showed it, she would have been instantly forgiven.

Concrete plan my ass. All Discord did as Grogar was keep the three in the dark, regularly threatened them with death after showing them what happened when Sombra went solo (and since he was able to revive King Sombra, locate where Chrysalis was hiding, and pull both Tirek and Cozy right out of Tartarus: there was no chance of escaping him should they try to run), and never bothered to even create a plan until the very last minute: by that time the three no longer feared Grogar and had started to hate him as much as they had the rest of Equestria for what happened to them.
 
Tirek’s hatred was mainly directed at both his father Vorak for berating him and to his little brother Scorpan for leaving him for dead and never once making an effort to try reconciliation after thousands of years. Whatever effort Tirek could have taken to make amends following Frenemies died after Chrysalis reminded them of their mutual hatred for Twilkght Sparkle and Equestria.
 
As to Cozys’ unrepentance: both Tempest and Starlight had the chance offered to them because Twilight made an effort to try and understand them or to look into their past, something that she and others did not do with Cozy Glow, a decision that backfired tremendously when Cozy Glow next appeared: filled with resentment for her own people for abandoning her without a second thought, and for the national heroes to label a child as a lost cause while a former cult leader and a warlord got off the hook for bringing more openly direct harm to Equestria and it’s people. It wouldn’t be much of a stretch for Cozy to then in that moment consider that the only reason why they got their Redemption and pardon was not because they wanted forgiveness, but because the Princesses saw them as tools they could use and nothing more. A statement that would only be reinforced by observing how Twilight only started the School of Friendship in order to serve as a means for Equestria to coerce their closest neighbors to serve as a shield for them against the threats that Equestria cannot bother to fight against.

You ate trying to use an incomplete out-of-universe knowledge-base to claim there were always better options than what Celestia decided, and many of them require major assumptions to be made that they’d work better than what was decided in the show. For example, you are assuming that Tirek could have been located and lured somewhere fast enough with the resources and abilities they had, or that the Elements of Harmony would have worked on shadow Sombra. Of all your examples, I think only the Tirek situation after Discord betrayed them was an actual significant error, but Celestia isn’t perfect, just like everyone else. It’s easy to try to come up with “what if”s after the fact and by the viewpoint of someone outside the show, but that doesn’t mean they’re applicable or even accurate from the viewpoint of in the show, before the events to boot.
 
Early on, Twilight was overly devoted to Celestia, but the events in the Crystak Empire broke her of that; she still loved and greatly respected her, but after that she more followed Celestia because she often agreed with her judgement (though not every single time; she was still her ruler). As the seasons progess, she continually grows more independent and able to treat Celestia as an equal. In most cases after season 3, Twilight did what Celestia wanted because she herself agreed with them (either immediately or after some convincing), not because she was Celestia and Twilight would automatically agree. Celestia was her friend, and an intelligent trusted colleague with over a thousand years of experience. By real life standards she might be seen as making too many significant errors, but this is a cartoon where everyone is like that, not a rationalist piece where perfect decisions are the norm.

Also, your view about her finale actions are wrong; while Discord did give them a small push by freeing them and giving them a concrete plan, they still immediately and wholeheartedly jumped for their chance to do more evil. Consider a situation where Discord had actually been evil and legitimately wanted them to win: their actions would have been exactly the same. Discord is not blameless in what happened, but he does not take away from their evil intentions and actions. In real life, someone who is raised from birth in a crime family is still considered to be fully accountable for their crimes, despite being a whole lot more influenced into evil than Discord did to those three.

Also to add on to your beautiful discussion/review on the long history of failure to protect Equestria by the Princesses, In the MLP IDW comics there is the Cosmos Arc/Event (pages 72-79) in my opinion is the prime benchmark example of failure by the princesses to kill (not reform) basically a space demon.

Still doesn’t help that Twilight defaults entirely to appeasing Celestia without question or even saying “no” to anything Celestia asks of her. Twilight never tried to go another route to victory unless there was absolutely no other choice, and as been shown in so many instances of this happening: what Celestia suggested wasn’t even a realistic option to begin with.
 
The Crystal Empire has returned and there’s a chance that King Sombra is back with it. Should I take the Elements of Harmony to blast the dark King? No. Ignore him and focus on finding out where the Crystal Heart is to restore power to the Imperial City, it can only be done by you and not your friends.
 
Tirek is sneaking through the countryside stealing Magic. Should we lure him into a place where he could be contained and apprehended discreetly? No. Send in Discord despite none of the others actually trusting him. Discord inevitably betrays them and sides with Tirek and turns what was a subtle theft into a full-blown open rampage.
 
Tirek and Discord are closing in on Canterlot and will steal the Alicorn Magic and become unstoppable. Should we pull out the Elements of Harmony or evacuate Canterlot of its citizens? No. We will sacrifice all three Alicorn Princesses Magic to hide with Twilight because Tirek wouldn’t know about her yet, despite the fact that Discord does and is working with him. Can I at least share this news with my friends? No. It will put them in danger, and that Tirek would use them against you. Tirek enters Canterlot and steals the Magic from the unevacuated civilians and guards, then enters the throne room and tosses the defenseless Princesses into Tartarus while Discord informs him of Twilight Sparkle and her friends then tricks them to use as bait to lure out the last Princess that ran away.
 
Queen Chrysalis and her Changelings still a potential threat to us since we do not know if they survived being thrown out years ago. Should we develop Anti-Changeling Protocols such as studying other sorts of Magic we don’t know of yet, inquire with outsiders about possible Changeling incursions and how they repel them? No. We shall stay the course and do nothing about it. We found an alternate Timeline where Equestria fell to a Changeling Invasion and a resistance movement formed led by Zecora and they have a salve designed to reveal hidden Changelings. Should we ask that Zecora for the Salves’ recipe or several bottles to reverse-engineer or ask our own Zecora if she knows what is in the Salve and mass-produce it? No. We will do nothing about that knowledge or act on it in any fashion.
 
We have a high-profile public event being held in the Capital where all three Princesses and the Imperial Princess are in-attendance. Should we post security for it? No. There is an unknown airship approaching Canterlot that is displaying their allegiance to someone called “The Storm King” and that he is a tyrant, should we organize our forces accordingly in-case this is part of an Invasion? No. The Princesses will take the front. The Royal Sisters and Imperial Princess are captured and Canterlot is under enemy occupation right now. Should we mobilize any of the surviving military stationed outside of Canterlot for a counterattack, seek out our allies among the Changelings and Dragons to provide air superiority against their fleet of Airships, or use guerilla warfare tactics to harass the Fleet to lure many of them away from Canterlot to retake the city or to lure out their commander to either capture or kill her? No. We shall go off in a vague direction to try and find these Hippogriffs and lave our own people for dead for 72-hours.
 
Season 8 shouldn’t have been about some School of Friendship, it should have been about the rest of Equestria finally getting fed up and pissed off at how callous the Princesses have treated their own people in a crisis and of how little in the way of desire, drive or autonomy Twilight Sparkle has: behaving like a lost lamb rather than as a Princess of Equestria that Celestia envisioned her to be.
 
Than there is the sorry fate of Cozy Glow which would have served no other purpose than to paint the Princesses as nothing more than Hipocrites at best and racist at worst based on her permanent imprisonment for what is a crime that Discord was 100% responsible for. Why do I say that they would be painted as either Hipocrites or Racists? Well let us tally up all of the other ponies that did bad to Equestria:  
Trixie, Unicorn: guilty of False Advertising and for possession of a Dark Artifqct that caused her to enslave Ponyville.  
Punishment: Cleared of all charges.
 
Sunset Shimmer, Unicorn: guilty of theft, treason against a crown Princess, usage of Mind-Control against indigenous humanoid population for the purpose of invading The Crystal Empire.  
Punishment: Self-Imposed Exile and Cleared of all charges.
 
Starlight Glimmer, Unicorn: guilty of coercion, attempted militancy, unlawful imprisonment of Royal Princess Twilight Sparkle for a period of 24-Hours, and Treason against a Crown Princess of Equestria. Later amended to include the creation of multiple alternate Timelines in an attempt to undo important historic events surrounding Royal Princess Twilight Sparkle.  
Punishment: released into the custody of Princess Twilight Sparkle as her Apprentice and Cleared of latest charges.
 
Fizzlepop Berrytwist/Tempest Shadow, Unicorn: guilty of High treason against Equestria, orchestrating the invasions of both Equestria and Mount Aris, the unlawful imprisonment of Royal Princesses Celestia and Luna alongside Imperial Princess Cadence for a period of 72-Hours.  
Punishment: Cleared of all charges.
 
Cozy Glow, Pegasus: guilty of the attempted destruction of Magic from Equestria, collusion with Lord Tirek, the attempted unlawful imprisonment of Royal Princess Twilight Sparkle.  
Punishment: sentenced to Tartarus without trial or investigation into personal background.
 
The Racist angle is a very obvious one: “You are worthy of Redemption, only if you are a Unicorn”, and the Hipocrite angle is seen as that the others managed to do more direct harm to both Equestria and its citizenry and got off with just a slap on the wrist, while a child that was far less successful got sentenced to Tartarus. And before you say anything: I do not include what happened with Grogar as part of what Cozy Glow did, that was all 100% Discords’ fault. The argument could be made that when they discovered that Grogar was Discord, the three of them (correctly) assumed that they were being setup for failure, and that it was probably all being orchestrated by Princess Celestia as an elaborate form of public execution (untrue but reasonable belief).
 
All it would take would be one paranoid and resentful Pony to take notice of this and run a campaign to have Twilight removed from power because of what Celestia did, considering that unlike Celestia Twilight is relatively weaker and has no Powerbase or support in Canterlot where she decided to live at instead of doing the rational thing and moving the seat of power to Ponyville: where everything that she owns and has created is at.

Equestria still had peace and unity after the founding of Zephyr Heights, Bridlewood Forest, and Maretime Bay, since the abandoned station at Zephyr Heights had travel posters for the other two cities featuring all pony kinds.
