Supposedly Argonaut was going to be developing a 3D Yoshi’s Island game on the N64, but it ended up getting canned before much progress was made on it, and one former Argonaut employee who was interviewed about this said that this and the cancellation of Star Fox 2 when it was basically complete so that Star Fox 64 could be a launch title for the N64 instead (since the N64 was originally supposed to come out in 1995 but got delayed to 1996, and then Star Fox 64 didn’t come out until 1997 anyway) was basically “the beginning of the end of their relationship with Nintendo.”

I don’t think that the guy who was interviewed actually said it specifically ended up becoming Croc, that was just speculation based off of what he said in the interview.

Hell, no one even knows to this day just what led to Nintendo and Squaresoft’s relationship deteriorating in the mid-90’s.

Apparently, Nintendo turned it down, (possibly, because they were already making a Yoshi game, “Yoshi’s Island 64,” which became “Yoshi’s Story”) so Argonaut made it into Croc instead. Still, Argonaut regarded Star Fox on their official website, (before that company went under) so they at least seemed to respect Nintendo.

Okay. I guess I just misremembered the details.

Apparently, one story goes (may be false, or not) former Ninty prez, Hiroshi Yamachi was angry that Squaresoft, (as they were called back then) moved development of FF7 from the N64 to the Playstation, due to it’s disc format allowing more data storage, (though FF7 still had to use multiple discs) and more robust cinematic scenes, and told them “not to come back.”
 
Another story goes that SquareSoft did a contract to work exclusively for Sony, and thought the Playstation would be better. (Especially, ‘cause the N64 wasn’t selling as well in Japan as it did in other regions.)
 
There were also rumors that Nintendo & Square had trouble working on 1996’s “Super Mario RPG: Legend of the Seven Stars” together, and that contributed to straining their relationship too. Though no official proof of this exists, but in later collaborations between the two companies, like “Mario Sports Mix,” and “Mario Hoops 3-on-3,” the game SMRPG is never regarded, (instead Final Fantasy characters appear in it) and both companies oddly ignore that game usually.  
(Though, Geno got a Mii costume in SSB, and a spirit.)

Maybe it was issues regarding the ownership of the copyrights of the Original characters from the Mario RPG like Geno and Mallow?

Those were all I could find, and they’re just unconfirmed rumors. Even the extremely in-depth interview Polygon had with members of the original FFVII development team for the games 20th anniversary in 2017 didn’t really mention anything about it apart from how they moved development from the N64 to the PS1.

Nintendo never seemed interested in revisiting those characters, or expanding on the SMRPG mythos. In fact, they rarely reuse Paper Mario, and M&L characters, as well. (Except a few important ones like Fawful.)  
SMRPG is also the only RPG Mario series without any direct sequels, (and seeing how old it is, unlikely it’ll ever get any, so there’s no need for Nintendo to reuse those characters) though originally “Super Mario RPG 2” was planned for N64, but instead became “Paper Mario/Mario Story.”
 
When a developer found out how popular Geno was though online, he gave him a cameo (with Square’s permission) in “Superstar Saga,” but sadly it had to be removed for the 3DS remake.

I think an ESRB M-rated Super Mario game would look silly/off-putting to most people nowadays, even to fans of dark/violent M-Rated games. Remember how people reacted to the “darker/edier/more violent” Bomberman, or things like Shadow the Hedgehog being able to use weapons, or vehicles like GTA?

Those Japanese car commercials were pretty good, I wonder if they were kinda making fun of the idea of a “darker grittier badass” Mario in it.  
What made it funnier is, he still has the goofier Charles Martinet voice sounds.
 
In fact, the gritty “Mushroomy Kingdom” World 1-1 stage in the SSB games (introduced in Brawl) was rumored to of been a parody of that concept, as well as the “brown is real” fad in gaming, or possibly just a joke on how old the original SMB is.

Nah Bomberman Act 0 had no continues which is a problem for the game.

Yeah, gameplay wise it wasn’t good, but Bomberman fans didn’t like the more grittier/mature look to the game either.
