Of course. But the flaws have at least been acknowledged at some point.
And these come and go as the writers see fit. Sometimes the characters are perfectly fine in situations where their flaw should affect them and other times it does.
Except most of them has over the series overcome or at least faced several personal problems in their character. A small example would be:
Fluttershy: Fear of dragons and Nightmare night. Being submissive.
Pinkie Pie: Fear of abandonment.
Twilight Sparkle: Fear of being tardy.
Applejack: Being too proud for her own good.
Rarity: Caring more about clothes than her friends.
Rainbow Dash: Fear of embarrassing herself.
All the main characters have serious flaws in their characters, something I really can’t say for Brad.
Well, I can’t really call background ponies/minor and/or single episode antagonists as such but the majority of the mane and supporting cast are arguably mary/gary sues.
Some of them, I wouldn’t argue, but I kinda doubt all of them count.
So was all of the other Mane Characters in the original series. I could argue that every single character in the MLP franchise is a Mary Sue. To be honest, they all really are in the end of it.
